Did you replace both, and want to reformat the original? Or did you simply want to do the factory default on the two new drives?

Media and Backup are default shares.

If you already installed a second drive, then you are running RAID-1, which has redundancy. So if you remove one disk (leaving the second), format, and reinsert it, then NAS restores its original contents from the second disk. The factory default should have taken care of this, though it is possible you did an OS reinstall instead (especially if you used to paper-clip procedure).
You can try the factory default again using the Web UI with both drives in place. Go to system->update on the web UI, then select the factory default tab on the upper right. There is a "perform factory default" button on the page.
