The firmware is stored on the flash and on the disks. When you do a firmware update it is updated on the flash and on the disks. There are a few other ways to update the firmware on the flash, one can only be done by support and the other is only to be done if support recommends it.
A factory default wipes the disks and does a clean setup loading the firmware from the flash onto the disks.
