3D ISO is actually a little tricker than the folder structure. The ISO is about half the size, because the m2ts files are overlaid on top of the ssif. Some players struggle with that - the NTV550 is one of them. Though it doesn't support 3D Bluray, it should be able to play the disk in 2D mode. It can if it is stored as a folder, but not if it is stored as an ISO.
Anyway, if your player supports ISO but not folders, it is easy to rebuild the ISO from the folder. If your player handles 3D ISO correctly, try re-ripping the 3D disks directly to ISO to get the smallest size.
