One reason this is hard is that you want to limit transmission to use the VPN internet connection, even though the AirPort also reaches the internet. You'd probably need to prevent the NAS from ever using the AirPort for any internet access.
Are the two routers using different subnets? (for instance 192.168.0.x for one, and 192.168.1.x for the other)?
Also, what firmware is running on your ultra?
