Readynas not using full capacity

You can't do that with XRAID. When you replace a disk, it either needs
- to match the size of one that's already in the array
- to be larger than the biggest disk in the array.
So you could have upgraded them to 6 TB or something larger. FWIW, upgrading one of the 2 TB drives to 6 TB would have given you the same space as what you attempted, and would have been a bit cheaper.
What you'll need to do is save all the data on the NAS to a backup, then do a factory default with all the new disks in place. That will give you a 14 TB (12.7 TiB) volume. After that you'll need to recreate your shares, etc and restore the files from the backup.
Or see if you can exchange the disks for 6 TB models.

So I already have the 6tb and the 4tb in the nas, it never did an increase to 12.7tb.. it is currently at 10.2tb
From what I have read it looks like I have to do a factory reset to get the extra storage which is pretty annoying.

What is a bit puzzling here is why you saw any increase in space when you upgraded the first 2 TB drive. You shouldn't have, unless you previously had 4 TB drives in the array.
Can you download the log zip file and post mdstat.log? Cut and paste it in a reply (the </> tool in the toolbar is handy for this).

It seems like you must at some time have had a 4TB drive in the array and one of equal or greater size added afterward, which does make one wonder why the second 4TB didn't cause expansion.
BTW, if you do turn off XRAID, you can't go back. If you have "expanded volumes", and you do, you cannot turn on XRAID, even if they were created by XRAID before moving to FlexRAID. I guess it's another case of not being able to handle every possibility (though I swear it was once possible in some past OS releases).
IMany RAID instances can't be expanded at all, so putting up with a few restrictions is still the better offering. While it would be possible to implement what you want even if there were no previous 4TB drives, Netgear cannot accomodate every possible case, especially when considering they have to accomodate what the next step might be (which would be quirte complicated if this first step were allowed). The logic just gets too complicated with a limited number of users it is likely to affect. Note that if this was allowed, you'd only get 2TB more with both drives (and none extra with the first), as the second layer of the two 4TB would be a RAID1.
This limitation is documented, but not included in all the KB articles concerning expansion. The RAID calculator also does not take into consideration the order in which drives are added. So, easy to miss if you aren't really looking for it. The exception for when there has ever been other drives of that size is not documented anywhere I know of. I suspect that's in part because it gets complicated and probably would confuse more users than it would help, but maybe also because there are holes in it (into one of which you may have fallen).
Let StephenB analyze your particular situation before we discuss any more "what if's".
