Sorry... do you mean ReadyNAS 600 or ReadyNAS Pro 6? I'm going to assume the latter, since you said "Pro".
When you set up an RSYNC target for backup, there is an option named "Remove deleted files on target." Check that. This will enable deleted files cleanup, just as if you'd used --delete in an rsync shell command.
