Factory Reset Failed. How do I Raw-Write CF?

I think I've finally finished expanding my NAS from four 500GB drives to four 2TB drives... I had to raw-write the firmware to the CF card (twice) to get it to boot, factory reset and sync all the drives. I am copying all the files back onto the NAS from the backup now. I'm getting strange problems like "File name is to long to copy" on some of the files. Why would files that came off the NAS not copy back onto the NAS with this file name limit?
