Which "The manual" states that? When I visited
http://netgear.com/support , put in your model number ("R6400V2"), and
looked for Documentation, I was led to this User Manual:
http://www.downloads.netgear.com/files/GDC/R6400v2/R6400v2_UM_EN.pdf
In it, the "Top and Front Panels" section (pages 10-11) shows a "WPS
button with LED" on the top, and the "Rear Panel" section (Page 11)
shows nothing about "WPS". Similarly, the "WiFi Connection" section
(page 18) says, "3. Press the WPS button on the router." -- nothing
about "the button on the back".

I don't know how _you_ do it, but I'd try the instructions in the
User Manual. Searching in that manual for "WPS" should also find ways
to do it which involve the web-browser interface, which might obviate
the (apparently) insoluble problem of finding the hardware WPS button.

Re: R6400V2 WPS button location
It's not there. Even the illustration doesn't show where it is. I think the illustration is out of date.

I can't see your gizmo, so all I have to go by is tha manual. There,
"Table 1. LED and button descriptions (continued)", on page 11, shows
the icon associated with the "WPS button with LED", a padlock with
"radio waves". It's the rightmost LED(+button).
Assuming that your R6400v2 looks like my D7000, the two rightmost
LEDs are actually LED+button combinations. These protrude from the
panel more than the other, similar LED indicators which are only
indicators. The two LED+buttons also click when depressed, unlike the
plain, LED-only indicators.
Interestingly, the manual for a D7000 has a full-page illustration
devoted to emphasizing those two LED+button combinations (although
they're still not especially well described).
I'm still betting that the button-ness of the LED+buttons is what
you're missing, but many things are possible.

Re: R6400V2 WPS button location
Remember, the WPS "button" is one of those dual-purpose things that looks like the rest of the lights on the device. You would not be the first person to miss that subtle design feature.
Press the WPS LED.
You can also start the process in the software interface.
There is a manual for the R6400v2 somewhere at the end of this link:
>>>> R6400v2 | Product | Support | NETGEAR <<<<
See page 114.
