As you have found, there is not currently a way to achieve a flush of configurations and add-ons to get a "raw install" state, without losing the data. I would recommend backing up all data and configurations prior to introducing something new to the system for situations like this. With rootSSH you can access the device and make alterations, as you know, to remove things like this that cause issues, if you are familiar enough with the system.
The OS reinstall procedure corrects OS corruptions, and resets the NIC settings and the admin sign-in, and additionally clearing the logs. This will not remove or uninstall any add-ons that you have installed.
