The procedure says it will return to Factory Default.
Only for the Settings or will it also erase all the data on disks?

Switching from OS4 to OS6 will destroy your data, not just settings.

Well, I have another NAS that I could use to swap the data while doing this upgrade from OS4 to OS6, but that means so much work and hassle.
So my question is why would I do that?
I mean can you give me like the 2 top reasons why I should do the upgrade.

I'm not sure you should do it actually. My pro-6 is still running 4.2.x. OS6 on legacy ReadyNAS is unsupported by Netgear, which is one reason not to.
-if you have reached the 16 TiB volume ceiling (or the 8 TiB volume growth limit), then you need to do a factory reset anyway. OS6 doesn't have those capacity limits, so it is worth considering if you are in that position.
-If you want some of the OS6 features (such as built-in antivirus, continued use of ReadyCloud, BTRFS file system, or maybe some of the apps) then it is also worth considering.
