I have a LAN through a Netgeer router (WNDR3400v3). The LAN has two PCs connected via Ethernet cables. The cables are connected to ports 2 and 4 on the router.
Why does the router show port 4 active when that PC is shutdown?

Maybe because PCI Wakeup or WoL is enabled in the BIOS?
(PS: your router is ancient. Better upgrade to current standards)

Re: WNDR3400v3 Shows Connection for Shutdown PC
That is it! I had tried an application to wake my wife's PC from mine and mine from hers. It never really worked as I wished, so I deleted it. I forgot to turn off Wakeup in my BIOS.
Thanks.
