USB NTFS Corruption

I have three Western Digital 2TB pasport drives (formatted as NTFS). I have used them by plugging them into the USB port on my ReadyNAS, and continue to use them between the NAS and my Windows 7 laptop, with no issues except for one. I noticed that when I plug them back into Windows, the "Extras" folder, and the folder that contains the Mac software, are corrupt. I ran chkdsk and got:

Deleting index entry Extras in index $I30 of file 5.
Deleting index entry My Passport Apps for Mac in index $I30 of file 5.
Deleting index entry MYPASS~1 in index $I30 of file 5.
815422 index entries processed.
Index verification completed.

Windows has checked the file system and found no problems.

Those two folders now no longer appear.

When I had them plugged into the NAS, they appeared as files (rather than folders), with a size of 1.5GB rather than 1.5MB, and I was unable to delete them.

Has anyone seen this before? Should I be worried? Why would this happen?

I should not worry to much windows is just checking the index and deleting invalid entries, which may be deleted or overwritten files that do not exist any more.

Do you safely disconnect it from the NAS? Unmount first, like 'Safely remove hardware' of Windows. If not, corruption is expected.
